I think it's because it seems like Stephen Malkmus is the kind of guy who doesn't really take little things very seriously, and rightfully so. What was probably just a spur of the moment (the demo version doesn't have the SP lyric) casual put-down for him somehow turned into some kind of controversy. So this one guy doesn't like this other guy's music, who gives a shit? And Billy Corgan, despite writing some good songs, seems like kind of a mean guy.
